They are just trying to sell you a filter and one of the guys probably a car that wants your filter. The Aem uses dryflow filter media.The DRYFLOW filter media is hydrophobic, which is a fancy way of saying it does not soak up water. However it may suck up water from a puddle

Could be the throttle body is gummed up. A good proper cleaning can stop this. Just takes a can of throttle body cleaner and a nylon toothbrush and some clean rags. This will clean out the throat and restore the idle breathing capacity of the throttle body and smooth out the idle.
Otherwise, you can check the air filter, make sure the snout clamps and hoses from the air filter housing to the throttle body are snug and not hanging loose. Any air that does not move through the proper channels can bypass sensors and make the idle rough. A common one is a loose air filter cover where air passes around the air filter and not through it.
Those quick change oil places are good at boogering simple things up and most customers never check their work when they get the car back.
